Default best, most widely used, and preferred software

Which software would be most recommended for creating a professional magazine publication? I'm looking for what would be the most widely used, as far as accepting ads from businesses to insert in the magazine layout, but also accepted by a printshop for printing.

It seems like Quark and Adobe's InDesign are among the most popular. However, I read in one publication's media pack that they don't accept any ad that comes in Quark or InDesign format and that they would have to be exported as an EPS or PDF file. I get the EPS and PDF, but don't necessarily understand why they would have to be exported to different formats. Maybe because they requested Mac compatible files?

Any help is appreciated.
