Default Extensis Suitcase & font conflicts

I'm using Suitcase X1 (v11) on OS 10.4.7. I'll gladly supply more data if needed.

I have a problem while trying to re-activate a font (Helvetica). I had to disable my version in order to install a client's fonts to print his job. Once done, I've removed all of the temporary fonts and tried to re-activate my previous regular ones. It's not the first time I have this problem, but now I can't resolve it. Upon trying to activate a particular font, I have the message:

"There are fonts in the suitcase Helvetica that conflict with fonts in the System Fonts folder. To activate your fonts you must manage the System Fonts with the Manage System Fonts feature."

The joke is:
There is no Helvetica font available in the said Manage System Fonts feature
There is no Helvetica folder/file in my System folder, or anywhere else besides my designated FONTS folder (Spotlight confirmed this)
Suitcase doesn't show any conflicting Helvetica
The Override System Fonts preference is checked anyways, shouldn't that prevent this error message?

The system I'm working on was setup by the previous graphic designer. I'm no Mac expert, but I can perform much of the basic operations though.

I've spent a whole morning re-organizing fonts a month or two ago, I removed quite a few (but kept them in a separate folder in case I'd need it on a recurring job) and it was going fine...

Also, if you know some link(s) about font maintenance, or general information on fonts... I'l have a look into that.
