Default Negative and mirror

Hello everyone
Hope some one can help me, recently we moved from a Harlequin postscript 2 rip to a Harlequin postscript rip 3, we send the files with the Negative and mirror print options enabled form programs like corel 9, illustrator 8 etc (the ones before postscript 3).
Now if I send a file from illustrator cs to the rip with the Negative and mirror print options enabled, I see that the rip receives the file as a positive but with the negative checkbox enabled (in the info box) I thought that was ok, but when I processed the film and took some measurements I noticed the values are very bad.
Is there a way to configure and calibrate the rip so if I send the files form any program as a positive emulsion up, the rip processes them as a Negative and mirror print?
