Robin, if you want the Illustrator file to overprint you can set its transparency to multiply, then it will overprint no matter what its setting is in AI.

You can also make a CMYK composite PDF with traps included if you set the Output Color to In-Rip Separations when you print the ps file to Distiller—in that case you can avoid making separations altogether. Why not simply export a composite PDF/X1-a file and let the printer trap at output?
