Default 'System' fonts in Suitcase Fusion 2

I am puzzled by what Suitcase Fusion 2 means by 'system' fonts. According to SF 2, I have 254 system fonts. But there were only 87 fonts physically located in Windows\Fonts (all of which are protected by the system (any attempt to move or delete them are defeated by Vista). SF 2 itself does not regard all the 254 fonts it lists as system fonts that are protected, and in fact has deactivated the unprotected fonts, but left the 87 others activated and not under control by SF 2; nevertheless, the deactivated fonts cannot be deleted, and they are shown—quite falsely—as being in the Windows\Fonts folder.

Can anyone suggest what is going on here? It has not caused trouble yet, but I do not know if it can safely be left.
