Bummer!

Did you let the Thunderbird developers know this happened? Emptying Spam should not allow such cr-- to run. They should be able to correct such behavior.

I can also recommend looking for one or more of the standalone virus scanners. I only found them a couple of months ago. They boot in either Win PE or Linux and are able to download new definitions. But they run from a CD (or flash drive). That makes it easier to find rootkits.
