MySQL Workbench has got Schema Synchronization and Comparison utilities, and it can open large files as well (2Tb + (if your file system is NTFS(if FAT I believe it opens up to 4Gb files))). Haven't tried it on really big files but as there is a free version it might be worth a try.

Runs on a variety of operating systems, just in case you are not on Windows.
