Acrobat can certainly put CMYK in a PDF for printing — that is how a great deal of commercial printing is done these days.

However, the right way to go about it (and this may work with your other software as well) is to use Photoshop or similar image/color editor to convert the file to CMYK before placing the images in the layout. That way you can correct the virtually inevitable color shifts in the conversion process.
