If you are comfortable running S&R routines on text files, then a number of options open up.

QuarkXPress and Adobe Indesign both can import tagged text files and interpret the tags. Quarktags and ID tags are different from HTML tags--they are stylistic, rather than functional. But one set of tags can be translated into another.

Scripting the process is also possible--both of the page layout programs can be driven with Applescript on a Macintosh or Visual basic on a Windows machine.
