We pretty much insist that clients provide a comp and a sep file, so both we and they can see if the sep won't match the comp.

I can see the situation changing (deteriorating?) in the future, as I don't think InDesign can export a separated PDF without through Distiller. I'm going to upgrade my v1.5 to CS in the next week or so, as we've had half a dozen or so ID jobs in recently, so that will make things easier all round.
